A very strong magnet can harm your device and in some cases cause a bad reception for example. But if they are weaker, the phone should not take any damage/or affect your performance.
If you begin to experience trouble while using this flip case I would recommend you to remove the magnetic (if it's possible) otherwise you should remove this case.
