as this is a third party accesory you might want to ask the manufacturer of the device.
in the mean time have you tried to reset your nfc? or does this happen when you are o safe mode

As @nolramlb said, this is a third party accessory, so I'm sorry If I can't provide you with a working solution.
If you open up Settings > Display > Cover selection and you choose either "Flip cover" or "Others", is it still asking the same thing when covering the screen during a call?
If it is, I would recommend getting in touch with the support for the accessory on the link below.

Thanks for help, however, I've purchased the official SONY STYLE Cover for the phone, but it is still the same. I think it may be a software issue

I have not been able to replicate this behaviour on an Xperia X Compact with the latest software installed and using the Style Cover Touch SCTF20.
During an active call I closed the cover and talked to the person calling, then I opened up the case > closed the call and there was no "Cover detected" message.
So in this case, I would appreciate if you could provide me with a bug report of this occurring in your device and I will make sure to forward it internally.
To do this, follow the instructions below.
1. Go to Settings > About phone > Build number, tap 7 times on the build number.
2. Go back and select Developer options then turn on "USB debugging".
3. Select Logger buffer size and change it to "4 M".
4. Restart your phone, then replicate the behaviour.
5. Go back to Settings > Developer options, select "Take bug report" followed "Interactive bug report".
When the report is ready you will receive a notification. Tap the notification to share it. I suggest you upload it to Google Drive and then choose to share a public link to the upload and include the link in a PM to me! If you could also include your IMEI number in the same PM it would be very helpful.
You can find your IMEI number in Settings > About phone > Status > IMEI information.
